I have bben able to import ctg books from chessbase but am trying to figure out how to make them within Aquarium.

The goal is to have the play%s be the same as the % the moves were actually played in the database.

The ctg book I imported from chessbase has play percents that follow some incomprehensible pattern.
Maybe they are the percents played in the whole chessbase database instead of just the subset I used to create the book.

Is it possible to make a ctg file with Aquarium?
If not then can Chess Assistant make an opening book where the play percents are the same as the percents the move was actually played?

In the book settings, you can affect (change) the Play% by using a different tree for the "game total" column. In the wide and narrow trees they use statistics/d2m to pull the totals.
If you try different trees in the "game total" column, you will change the percentages in CTG trees as well.
