I know that guis like Arena can access the exe file and change paramters such as lowering playing strength, hashtables, etc. I was wondering if the rybka.exe file accesses configuration, preference, or opening books on its own that I can put in the same directory as the program file so that it reads it automatically so that a GUI program accesses this information it is automatically outputed by the program. Also in windows I know you can go into taskmanager and increase the priority for the engine process but this sometimes causes problems and malfunctions, is there an easier way inside the rybka exe, possibly through the command line to increase process priority when it runs.

It is not wise to increase the priority of engine process. Extremely CPU intensive applications should rather run with decreased priority. Or at normal priority when GUI (and maybe some other applications too) is running with increased priority.

Arena and other GUIs do not access the exe file. They communicate with rybka thru the UCI standard protocol
